Fiocruz’s Network Technological Platforms.

Genotyping/Fragment Analysis.

The Genomic Platform RPT01D is located at the Oswaldo Cruz Institute – in Rio de Janeiro/RJ. It has a ABI 3130XL genetic analyzer model from Applied Biosystems, which aims to provide through a series of DNA fragment analysis methodologies, genotyping and microsatellites. The set of 36 cm capillaries (16-channel capillary) allows readings of up to 700 nucleotides (nt), with runs of around 6h/plate. The equipment can be supplied with up to 2 plates. Samples must be sent in tubes or plates.

Fiocruz’s Network Technological Platforms.
Real-time PCR system, for Fast 96 and 384 wells plates. Performs presence and absence assays, absolute quantification, relative quantification and genotyping using allele-specific TaqMan probes.

Fiocruz’s Network Technological Platforms.

Real-time PCR system, for Fast 96, 384 wells plates and TaqMan Arrays (TLDA). Performs presence and absence assays, absolute quantification, relative quantification, genotyping using allele-specific TaqMan probes and High Resolution Melting (HRM). Performs TaqMan arrays, which are ideal for medium-to-high throughput validation and profiling studies in cancer, stem cells, inflammation, or infectious diseases. These cards can be used to validate tens or hundreds of initial hits generated from microarrays or next-generation sequencing, or screening biomarkers and toxicology panels or analyzing pathways, target classes, and complete disease sets.

Fiocruz’s Network Technological Platforms.

The Genomic Platform RPT01A is located at the Oswaldo Cruz Institute – in Rio de Janeiro/RJ. It has a genetic analyzer of the Sanger type, an ABI 3730XL model from Applied Biosystems, which allows the analysis of sequences of genetic material fragments (PCR products and plasmids). The set of 50 cm capillaries (96-channel capillary) allows readings of up to 900 nucleotides (nt), with Q>20, and up to 1100 nt with Q>10, with runs of around 2h/plate. The equipment can be supplied with up to 16 plates. Samples must be sent in tubes or plates.

Fiocruz Network Facilities

The Illumina MiSeq Next Generation Facility provides sequencing library preparation and/or analysis for RNAseq, genomic sequencing, metagenomics and amplicon applications in single-end and pair-end formats. MiSeq has throughput ranging from 540 Mb to 15 Gb and 25 million reads.

Fiocruz Network Facilities

The Sanger Sequencing facility offers capillary sequencing services for DNA samples, plasmids or PCR reactions. Genetic Analyzer model ABI 3500xL from Applied Biosystems provides 24 capillaries for reading 96-well plates in up to 4 runs of approximately 2 hours. The set of 50 cm capillaries allows readings of up to 800 nt with Q>20.

The services provided by the subunit include carrying out quantitative and qualitative assays, based on real-time fluorescence capture using ABI 7500 and Quant Studio5 equipments from Thermofisher Scientific.

The Rio de Janeiro Bioinformatics Platform offers access to a high-performance computing (HPC) cluster featuring: Three computing nodes with a combined total of 768 CPUs; Two fat nodes equipped with a total of 8TB of RAM; Two GPU nodes equipped with 4 NVIDIA A100 GPUs; and SAS and SATA storage options. Our platform provides an array of bioinformatics programs accessible through environmental modules, and users can request the addition of new programs. Additionally, we offer access to popular databases, with the option to request additional databases as needed. Our infrastructure is purposefully designed for optimal performance in various computational tasks, including: Genomic and transcriptomic analysis; Protein modeling; Docking and dynamics simulations; Machine learning tasks. The Illumina MiSeq and NextSeq 500 Platform provides sequencing library preparation and/or analysis for RNAseq, genomic sequencing, metagenomics and amplicon applications in single-end and pair-end formats. MiSeq has throughput ranging from 300 Mb to 15 Gb and 12 to 25 million reads. NextSeq has throughput ranging from 16 Gb to 120 Gb and 130 to 800 million reads.

Fiocruz’s Network Technological Platforms.

The Real-time and Digital PCR platform performs qualitative and quantitative assays based on real-time fluorescence capture for detection and/or estimation of the concentration of nucleic acids in sample in different formats (96 and 384 well plates; Taqman Array Cards and OpenArray). The platform also performs quantitative assays based on droplet digital PCR for quantification of nucleic acids in sample as well as the qualitative analysis of nucleic acids by conventional PCR and quantification of nucleic acids and RNA integrity analysis using Qubit4.
