The top-level pages now have a Top-Level Page Settings box in the right-hand pane. Check “Hide page in site menu” to prevent the page from being linked to from the navigation menu and the footer.
As per normal site-navigation, navigating to a top-page that has sub-pages automatically redirects to its first sub-page. If you want to prevent that, also check “Hide children in site menu” in the Template Settings.
